Okay, we're all aware that The Shattering, in which Energized Protodermis leaked from the core of Spherus Magna to the surface, split Spherus Magna up into three parts. The biggest is now known as Bara Magna, the two smaller ones are Bara Magna's moons.
My theory is simple: I believe I've figured the location of the two chunks of Spherus Magna that are Bara Magna's moons prior to the start of the EP leak/The Shattering.
Bara Magna and its two moons
Above are all three parts of the former planet Spherus Magna, among which is Bara Magna, the largest chunk from Spherus Magna, in the middle of the two moons.

As you can see above, there are two of what seems to be bodies of some type of liquid, which are somewhat identical.
The Theory
I think that the two moons of Bara Magna that separated during the Shattering ripped away from the surface of the planet in the two locations specified above, clearing way for a giant pool of Energized Protodermis to enter the surface of the planet as an ocean.
The Evidence
The images above help to clarify. As mentioned, the two identical landforms at the bottom of the planet seem to be two bodies of liquid. I'm simply suggesting that these two landforms are oceans of Energized Protodermis, which seeped through the surface to form themselves during the Shattering, where the two pieces of Spherus Magna split to form Bara Magna's moons.

The EP flows outward surrounding the piece of land that will soon become Bara Magna's moon.

Since the EP was cutting away at the land surrounding the soon-to-be moon of Bara Magna as it rose to the surface, the land broke off, because it had no remaining piece of land to hold on to. The gap resulted in the formation of an Energized Protodermis Ocean.
Back-up
If my theory that the land form is a sea of Energized Protodermis is wrong, than I would still count my theory valid for two reasons: The gap that the land left when it separated resulted to be a crater, so the sea of protodermis still exists, but it would be far beneath the planets surface if there wasn't enough EP to fill the entire gap.
Second Back-up
Similar to my first back-up, these twin land formations could be craters, which are either filed with some kind of body of liquid or not. Either way, my theory remains the same: Bara Magna's moons ripped away from those locations, leaving giant gaps, which could be empty or full of some kind of body of liquid.

- Actually, I believe that it was already confirmed that the craters are where Bota Magna and Aqua Magna once were, or at least I always assumed that. But I don't see anything that looks like liquid in the craters.

You're right. All I see is sand. The Energized Protodermis probably all dried up after the shattering otherwise Mata Nui wouldn't have to make the Glatorian's tools better, there would just bew the protodermis to soak it in to, giving them instant elemental powers.Yoshi!
